The Ensemble/Legacy Chimera extension: standardized user and programmer interface to molecular Ensemble data and Legacy modeling programs.
نویسنده
چکیده
Ensemble/Legacy is a toolkit extension of the Object Technology Framework (OTF) that exposes an object oriented interface for accessing and manipulating ensembles (collections of molecular conformations that share a common chemical topology) and driving Legacy programs (such as MSMS, AMBER, X-PLOR, CORMA/MARDIGRAS, Dials and Windows, and CURVES). Ensemble/Legacy provides a natural programming interface for running Legacy programs on ensembles of molecules and accessing the resulting data. Using the OTF reduces the time cost of developing a new library to store and manipulate molecular data and also allows Ensemble/Legacy to integrate into the Chimera visualization program. The extension to Chimera exposes the Legacy functionality using a graphical user interface that greatly simplifies the process of modeling and analyzing conformational ensembles. Furthermore, all the C++ functionality of the Ensemble/Legacy toolkit is "wrapped" for use in the Python programming language. More detailed documentation on using Ensemble/Legacy is available online (http:¿picasso.nmr.ucsf.edu/dek/ensemble. html).

Achieving Reuse of Computable Guideline Systems
We describe an architecture for reusing computable guidelines and the programs used to interpret them across varied legacy clinical systems. Developed for the PRODIGY 3 project, our architecture aims to support interactive, point of care use of guidelines in primary care. Legacy medical record systems in UK primary care are diverse, using different terminologies, different data models, and vary...
متن کاملEnsemble-based Top-k Recommender System Considering Incomplete Data
Recommender systems have been widely used in e-commerce applications. They are a subclass of information filtering system, used to either predict whether a user will prefer an item (prediction problem) or identify a set of k items that will be user-interest (Top-k recommendation problem). Demanding sufficient ratings to make robust predictions and suggesting qualified recommendations are two si...
متن کاملEnhanced Predictions of Tides and Surges through Data Assimilation (TECHNICAL NOTE)
The regional waters in Singapore Strait are characterized by complex hydrodynamic phenomena as a result of the combined effect of three large water bodies viz. the South China Sea, the Andaman Sea, and the Java Sea. This leads to anomalies in water levels and generates residual currents. Numerical hydrodynamic models are generally used for predicting water levels in the ocean and seas. But thei...
متن کاملApplication of ensemble learning techniques to model the atmospheric concentration of SO2
In view of pollution prediction modeling, the study adopts homogenous (random forest, bagging, and additive regression) and heterogeneous (voting) ensemble classifiers to predict the atmospheric concentration of Sulphur dioxide. For model validation, results were compared against widely known single base classifiers such as support vector machine, multilayer perceptron, linear regression and re...
متن کاملPredicting distribution of Eurasian Lynx (Lynx lynx) using an ensemble modeling approach: A Case Study: Saveh Zarandieh Kharaghan Area, Markazi Province
Adequate knowledge about suitable habitats for wildlife is essential to prevent habitat destruction and extinction of species and for their conservation and management. The Eurasian lynx is one of the mostly distributed cats in Asia. In this study, we applied an ensemble habitat suitability modeling approach, using ten predictor variables to model Eurasian Lynx’s habitat suitability in Saveh Za...
